We use work in to talk about the location. We use work at to talk about either the location or the specific institution/organisation/company/etc. So for a generic office, in and at are fairly interchangeable. Work on as a phrasal verb has a different meaning.

Both are correct depending on the situation. “Where did you work?” implies that you no longer work there. “Where do you work?” implies that you are currently working.

So “Where do you work?” means “Where is your current job?”, the place you go to regularly.

In the sentence "I work _____ a small company," you can use either at or for. "At a small company" is the more common way to say this, but both prepositions are absolutely fine and have almost exactly the same meaning.

The first question ("Are you working today?") focuses on the present moment, asking if you are currently working right now at this moment. The second question ("Do you work today?") is more general, asking if you have a job or are working in general on this day.

Work + at/for are both usually used with the name of a company. But work + at can also be used with the physical place or building where you work like a hospital, school or coffee shop.
