What is stronger than Hakai?
The Omni-King of all the Dragon Ball multiverse, if there is a being that can survive this technique it is Zeno. His power is feared in all the universes and he possesses a power even greater than the Hakai's, the ability to erase anything he desires from existence.
The only known way to survive Beerus' hakai is to be some type of immortal.
Vegeta not only resists Hakai, but is shown to be able to cut through it during the Tournament of Power, while the Prince of all Saiyans fights Toppo. Fans can literally see Vegeta cut through the Hakai energy, dissipating it with his Super Saiyan Blue Evolved form easily.

TLDR: Toppo was holding back Hakai to not destroy Vegeta but just nullify his attacks, Vegeta used SSB aura to burn through the Hakai.
Toppo's hakai didn't completely destroy Frieza because he tweaked the power of the attack in order to avoid erasing Frieza from existence, resulting in disqualification.

This chapter confirms that Vegeta considered his life-long employment under Frieza (the man who committed planetary genocide against his people) to be his greatest regret. In fact, Vegeta broke down in tears at the thought of spending his whole life helping the being who killed his entire race.
Goku had better opportunities and ways of training than Vegeta. Such as being able to train in the Other World (twice) and access to the Gravity Machine before Vegeta. If they both had trained under similar conditions their entire lives, Vegeta might have become stronger.

Whis is the Angel assigned to God of Destruction Beerus, and he trained Beerus himself. In the Dragon Ball world, this makes Whis more powerful than the God of Destruction to which he was assigned.
The only upside I can see to the Spirit Bomb is that it doesn't completely sap you of your energy, unlike Hakai which practically rendered Goku immobile. However both these attacks are more or less last ditch efforts to take down an enemy who is far more powerful than you.
